Drogheda opened the scoring on 63 minutes when Dom Tierney played the ball out to Gary Cronin on the edge of the area and Cronin unleashed a fierce, first-time, left-footed drive that soared into the far corner.
The visitors went further ahead four minutes from time when substitute goalkeeper Pat Holden did well to parry a shot from Declan O'Brien, but the inrushing Andy Myler swept the rebound in from close range for his 10th goal of the season.
Waterford had their chances to score but they were unable to take the opportunities.
