Louis Saha got Fulham back on track with two goals in as many minutes to end Portsmouth's hopes of a first away victory of the season.
Tonight's win now sees the Londoners in fifth position in the Premier League.
Pompey were in control until Saha turned the game dramatically after half-an-hour. His first goal was a thumping drive from just inside the penalty area - the club's 100th Premiership goal - and the second a bullet header from inside the six-yard box. To add insult to injury for Pompey, Patrik Berger was red-carded for foul and abusive language in the 82nd minute.
Portsmouth boss Harry Redknapp sent on another striker in the shape of Deon Burton for Stone after 78 minutes, but with Pompey needing to score at least twice time and hope were fading fast.
The game ended in controversy in the 82nd minute as from nowhere referee Alan Wiley produced a red card for Berger - presumably for something he said after seeing his team denied a penalty as Ayegbini went down under a Zat Knight challenge.
